    Well I've mostly added knuckles but now I get this message

    It looks like you havnt renamed the labels for your knuckles object... for example it looks like you have 2 'map_sonic' when you should maybe change it to 'map_Knucks' or something simular... just make sure that anything that referances this in your knuckles code is also changed to 'map_knucks' and the same goes for your second problem I think.... hope this helps :(

    I have an extremely hard time believing that you somehow managed to properly port Knuckles but didn't know how to fix a duplicate label error.

    Well from what I can tell I would think that maybe the mappings are in the wrong format... when you loaded them into SonMapEd did you make sure you selected the S1 format mappings option before you saved? If I was you I would redo that step of the procedure just to make sure.
